Plant rDNA database: update and new features
نویسندگان
چکیده
UNLABELLED The Plant rDNA database (www.plantrdnadatabase.com) is an open access online resource providing detailed information on numbers, structures and positions of 5S and 18S-5.8S-26S (35S) ribosomal DNA loci. The data have been obtained from >600 publications on plant molecular cytogenetics, mostly based on fluorescent in situ hybridization (FISH). This edition of the database contains information on 1609 species derived from 2839 records, which means an expansion of 55.76 and 94.45%, respectively. It holds the data for angiosperms, gymnosperms, bryophytes and pteridophytes available as of June 2013. Information from publications reporting data for a single rDNA (either 5S or 35S alone) and annotation regarding transcriptional activity of 35S loci now appears in the database. Preliminary analyses suggest greater variability in the number of rDNA loci in gymnosperms than in angiosperms. New applications provide ideograms of the species showing the positions of rDNA loci as well as a visual representation of their genome sizes. We have also introduced other features to boost the usability of the Web interface, such as an application for convenient data export and a new section with rDNA-FISH-related information (mostly detailing protocols and reagents). In addition, we upgraded and/or proofread tabs and links and modified the website for a more dynamic appearance. This manuscript provides a synopsis of these changes and developments. Evaluation of Updating Methods in Building Blocks Dataset
With the increasing use of spatial data in daily life, the production of this data from diverse information sources with different precision and scales has grown widely. Generating new data requires a great deal of time and money. Therefore, one solution is to reduce costs is to update the old data at different scales using new data (produced on a similar scale). One approach to updating data i...
متن کاملIdentification of yeast species from uncultivated soils by sequence analysis of the hypervariable D1/D2 domain of LSU–rDNA gene in Kermanshah province, Iran
Yeasts are a polyphyletic group of ascomycete and basidiomycete fungi characterized by having a unicellular growth phase and sexual stages that are not enclosed in fruiting bodies. An attempt was made to identify yeast species in uncultivated soils collected from different areas of Kermanshah province, Iran, by analyzing hypervariable D1/D2 domain of the large subunit (LSU) rDNA gene sequencean...
متن کاملFirst report of Pluteus cinereofuscus for mycobiota of Iran
Through continuous sampling of agaric fungi conducted from 2014–17 at different locations of Eslamabad-e Gharb (Iran), two specimens belonging to the genus Pluteuswere collected. At the collection site, GPS coordinates; habit, habitat and macro-morphological characters were recorded and photographed. Microscopic features including basidiospores, basidia, cystidia and pileipellis were observed, ...
متن کاملNew reports of endophytic fungi associated with cherry (Prunus avium) and sour cherry (Prunus cerasus) trees in Iran
Endophytic fungi constitute a remarkable multifarious group of microorganisms live within plants tissues without causing any obvious negative effect. Endophytic fungi have been found in every plant species examined to date. During an investigation on endophytic fungi, 123 fungal isolates were obtained from healthy twigs and leaves of cherry (Prunus avium) and sour cherry (P. cerasus) trees in I...
متن کاملTwo new hyphomycete species from petroleum-contaminated soils for mycobiota of Iran
During a study on fungal diversity in petroleum contaminated soils in Khuzestan province, two species of hyphomycetes were isolated, which represent new records for the mycobiota of Iran. Based on the combination of morphological data and ITS-rDNA sequence, the isolates were identified as Alternaria obovoidea and Emericellopsis pallida. Morphological descriptions and illustrations are provided ...
